The Pokémon Company is only 32% owned by Nintendo according to Nintendo's Annual Report 2015 (page 5).

The ip itself still belongs to Nintendo though, 32% would also still make them a majority shareholder as that's a third of shares and the company itself was created by Nintendo to manage the franchise. Gamefreak and Creatures chipped in with the investment which is why they have some say in the matter of the IP.
