Well, I don't put it past Nintendo to flush money down the toilet. I can't see any benefits for Nintendo in this. Even looking beyond Beyond Good & Evil, it can't be expected that Ubisoft will treat Nintendo systems with respect because of a token of goodwill from Nintendo. The opposite is more plausible to happen, that Nintendo will have to spend money for almost everything afterwards, except the crap games that Ubisoft wouldn't dare to publish on any other platforms.

Though I'm not the biggest Ubisoft supporter (hell, I hate them, they're rubbish), Beyond Good & Evil is the only great title they have, imo. With the first Prince of Persia. So I think the money is well invested, at least, quality-wise. And, to the second part, if Nintendo has to waste (more than spend) money in Ubisoft games... I hope they don't do that. I mean, if Ubisoft wants their games on the NX, cool, but don't ask Nintendo to pay for them.

EDIT: I forgot about Rayman games. They're cool.
