Square Enix is hugely important for the NX because they are one of the few 3rd party developers who is successful in the west and who is still providing strong support for Nintendo hardware (3DS). It will be a lot easier to get SE to take a chance on Nintendo's new console then it will be for Nintendo to win back a 3rd Party who got burned by the Wii U and are no longer developing anything for Nintendo.

You mean like Snake in Smash brawl?

If I remember correctly, Nintendo had some exclusive Metal Gear Solid titles back in the GCN days, I'm pretty sure that is why we got Snake in Brawl.  I think the disappearance of Snake in Smash 4 demonstrates that Nintendo didn't want to keep a character in Smash who doesn't have any real presence on Nintendo consoles anymore.

Cloud has very little presence on any Nintendo console (except for maybe an obscure cameo appearance in games like Final Fantasy Explorers).  Maybe Nintendo is just setting a new precedent by having Cloud in Smash, but I believe that there may also be something big coming that will justify why Cloud is there.  Losing FFVII was such an embarrassing mistep for Nintendo back in the 90's that I just can't see Cloud come to Smash unless there was something in the works that we don't know about yet.
