I don't think it ends with the missing portraits. Affinity lines are going to be affected too, so certain connections can't be attained anymore after a character is gone in one form or another.

Besides, I doubt that it's possible to get a true 100% in this game, because a bunch of missions forces you to choose a direction that omits one or the other mission-exclusive enemy. I think there is always something you can miss out on in XCX, even if you attempted to be perfect.

Man I hope you're wrong. That would drive me absolutely insane.
