I think the Pokemon folks are fairly protective of their main franchise. So no. I think Monolith should do something totally new, non-Xenoblade related.
And IF the "NX" is a fusion system as the rumor persists, then keep in mind that Genius Sonority would be the ones making Pokemon, because they would not have to make a portable only game this time, it would be on a portable/home fusion console. So technically, you could get the best of all worlds.
