Well, his spellbook says "A very strong light magic. It can only be used by someone with good intentions". So he has good intentions? Also, Micaiah can't use it. *SPOILERS*
If you complete the game a second time and get the extra scenes involving Lekain it shows that he did have good intentions originally and you also have the choice having him fight on your team for the good of humanity if you do certain criteria. Lekain convinced the goddess to give mankind a second chance hundreds of years before the game takes place and he watched over people until he decided people sucked and wanted to re-awaken the goddess early.
