Honestly, my biggest complaint is the Temple of Time. I think it's a terrible dungeon. It's super linear, you go back through the whole thing for the 2nd half, the item you receive isn't really that great, and continuing what you said, the boss was way too easy, and felt like way too much of a pattern to beat.
That said, still my 2nd favourite game/Zelda ever.
