I think part of it is that he's a different person almost every game so unless the Legend of Zelda world is sexist in how it picks its heroes there's no particular reason that Link couldn't be female for one iteration. If Link were a single established character (like Samus which you bring up) then I doubt it would be as highly suggested. Agreed, I am arguing within the mythos of the universe and unless the prophecy we're basing the hero's choosing off of states "a white, blonde boy will appear to save us all" I don't see an issue with a brunnette.  

Another interesting point is we all call him Link by default, but you can name him in the game.  Why does that not blow up the mythos similarly to allowing a customizable character?  The fact that there are people out there playing as Babyfart the hero of time doesn't seem to be an issue because we're used to it.
