Can you clarify? I'm not certain which bit you are saying no to.

The UC collection. It's over 300K with bundles, but the PS4s include a digital voucher. Or did VGC start to include digital numbers?

Destiny: TKK is under 200K at retail at #7 and UC is #9 in the NPD report.

When you look back at the numbers VGC gave for AC Black flag sales back when the AC bundle was selling big, it's clear that VGC counts digital sales when its attached to a hardware bundle, because it's easily countable. So until confirmed otherwise I'm taking the VGC NDC sales as including bundles. because historically that seems to be what VGC has done. I expect the Halo 5 sales to reflect this too.

Indeed for the purposes of following game sales we shouldn;t see VGC as estimtating disc sales, we should beviewing VGC data as estimating sales of a physical product VGC is actively trying to count with a game attached to it. They count sales of discs, and they count sales of consoles, and perhaps might count sales of other things (like they tried to count sales of PS Move and Kinect for a little while last gen). If there is a game attached to a conbsole then that game will be counted whether it's an on-disc game or a download voucher. In theory VGC could, and perhaps should,  estimate sales of game-specific download vouchers that are sold through retailers.
