I can indeed change the harddrive with the PS3, but I would need to clone the original onto the new drive to not lose my original saves etc. this is still miles away from the convience of a PC where you simply can add as many drives as your case/motherboard and psu can handle.

You can copy your save files from your PS3 to a USB device. Or upload them to the cloud storage.
As for backing up Vita games, you don't have to sit there and watch the files being copied, unlike when you're trying to fix a PC game issue.

The Vita divides Vita/Psp/Psone/Videos/Music all in different pieces of the software to move files to and from it, meaning that if you want to move 3 games to the PC and 3 games to the Vita it can actually be 6 different things you need to put copying not just 1 back and 1 forth just to fight piracy.
Also the PC game you mentioned having issues with was FF7 in 1999, I can assure you things have come along way since that in terms of auto patching issues. Steam handles your PC library rather well for patches.
