1) Everything pretty much that happens in Xenogears, especially the events happening before the second disc and ending.
2) FF7 - invasion of midgar parachuting out of the highwind/opening/ the events leading up to the death of you know who.
3) FF9 The whole Terra set piece in the game, god that was beautiful.
4) Chrono Cross - The soundtrack at the end, the amount of emotion it invokes is incredible. I read a story about how one of the creators of CC played through the game with Mitsuda, then the ending credits theme came up and he sobbed almost uncontrollably.
5) MGS4 - Metal Gear Ray vs Rex/ final battle and final meeting
