Simply Miyamoto never thought about a reasonable mom so he said to be the mom since him is his creator.

I think we'll have to wait until a spin-off dedicated to Bowser or probably even Bowser Jr. before we know who his mother is, and it will most likely be a new character, and when we have that character, that's a main villain for Super Princess Peach 2 <.<
