Deus Ex Director's Cut is supposedly the best version of the game on console. Arkham Knight Armored Edition was supposedly pretty good too. Technically Bayo1 is also a late super special edition since it's not only the strongest technically speaking but it has the extra Nintendo content. Other than those, there weren't any to my recollection that were special/updated. Well, Mass Effect 3 at the time was the best version in terms of value because the DLC was included, but obviously EA didn't care after that much was added, so that's not a special/definitive version by any means.

 

I did hear a lot of complaining about games like NFS/Batman/Deus Ex/Darksiders being delayed ports from Nintendo fans when in reality in those cases we got the best versions at the time. Nintendo fans do like to play the "we're getting shafted" card quite often and quite quickly as soon as something goes wrong. It can get a little pathetic at times when fans complain for no reason about getting third party support and then when we do get third party support all we hear is whining.

Director's Cut got to other platforms. Arkham City is arguable as it has exclusive stuff, but it runs worse. Mass Effect got some of the DLC for free, but didn't get the last several pieces of DLC at all, as well as not having the options of bringing save data from 1 and 2 to 3. Like I said earlier, I whole heartedly agree that a lot of Nintendo fans don't buy third party games for the system and then complain when they don't get it, but I don't think they should buy inferior ports.
