From what I remember of it, they half-ass an explanation towards the end of the game that connects both stories but for the vast majority of the game you don't feel at all connected to the world and characters of Chrono Trigger.

There was nothing half assed. Everything connects without flaw. Its just may take awhile to see it. For example - I didnt realize FATE is motherbrain from CT Untill waay later.
