But for bundled games, MS might not be paying $60 for each game but they are probably paying between $30-40 for them. If we look at the AC Bundle which came with Unity and Black Flag, MS probably had to pay $45-50 for those 2 games. 

Nope. $30-$40 x 1 million bundled games = $30-$40 million dollars. Honestly, they probably pay more like $10 for a digital copy. That would still be $10 million for every million copies bundled. Bundles have become common (even on PS4) because its relatively cheap for Sony and MS to offer.
