It's very hard to belive Nintendo will do it, specially given the complex Zelda timeline.

But what they could do is have two endings: a regular one for those who don't collect all the items and don't make all the sidequests and another, more complete one that gives a longer and more revealing ending for those who make the sidequests and have certain % of items.

Nintendo already did this with Metroid Prime, so they could do it again.
