All of those games were third part with the sole exception of Conker's Bad Fur Day, which was kind of second party (Nintendo owned 49% of Rare).
Mother is an exception, sort of. Mother is weird.
I'm looking more at what happened to Monolith. Sure, undeniably their gameplay was better under the ownership of Nintendo, but Xenoblade lost almost all of the complex sexual, psychological, philosophical, and religious depth that made Xenogears iconic.
Atlus is pretty much old Monolith, excpet the writing is much, much better.
Also, fanservice is not the same thing as exploring complex sexual, psychological, and religious themes.
