Goku's entire character is based on overcoming obstacles. Making him limitless as well. And the same excuse you used for Superman vs. Doomsday I can use for Buu vs. Goku. It was Goku's Spirit bomb so Goku killed buu.

This, pretty much. Aside from Superman just having more impressive feats, Goku remains less powerful then other characters within his own universe. I mean, in Battle of Gods he didn't even WIN against a guy who is self admittedly not even the most powerful being in existense.
