Batman Arkham series. For example in Arkham Asylum there is a trophy for KOing all henchmen at Joker's party which is at the very end of the game if I'm not mistaken and if you were not aware of this trophy beforehand and ignored the henchmen then tough luck.
Deus Ex (2000) - a game that pushes the boundaries of what the video game medium is capable of to a degree unmatched to this very day.
