Well, the sad part is that superman actually did resist mater manipulation in a comic. not sure if its really canon, ridiculous as it is, it happened.

Powerset wise, Dr. Manhattan's powerset should, would, and could beat superman's powerset

but when we bring in the character themselves
its superman, everyones favorite flying boyscout with evolving powers and whose origin story has so many retcons i don't know what it is anymore, vs dr. manhattan, a blue godlike being who doesn't have the decency to wear pants.
Superman wins due to pis, cis, and whater else you can think off.
