Omnipresence doesn't mean Superman actually has the strength to kill a fully powered up Goku.  And according to the text of the ability, it's instant.  Find me something that says otherwise, and not just your perception of a comic/cartoon (who's to say he's not phasing in as he's phasing out?) and maybe you'd have a point.

He does phase in and out, which is clearly shown in the comic/video games/show/movies. It's not instantaneuos.
