Nintendo funded Bayonetta and was likely not profitable.

Minecraft would make MS a lot more money if it released on the Wii U, 3DS and NX.

So no, MS should get nothing in return.

Nintendo would also get money from Minecraft on their platform. It might even sell more of their consoles.

Hence, Nintendo should encourage MS to bring Minecraft to their platform if they haven't done so already.

Royalties of around 5-10% are peanuts compared to a share of 90%. And no, Minecraft is absolutely not a system seller as it is on every console and platform imaginable, except Nintendo.

Nintendo should ask something in return for allowing Minecraft on their consoles: stop advertising your game(s) with Nintendo studios/property. ;)
