I'm fairly sure it's the other way around: The Pokemon Company is majority-owned by Nintendo, because it owns 1/3 outright, another 1/3 through Creatures, Inc, and Game Freak owns the final 1/3.

It's a bit of both. Nintendo owns Creatures as well, giving them a controlling ownership of Pokemon with about 65% (apparently Funimation is in on about 2%). Nintendo then by extension owns about 54% of Game Freak from what I'm seeing in a quick Google. That really good IGN article on the Pokemon Company specified but I can't find that right now for some reason.
