Trying to please everyone is probably the reason it's in the game. People were vocally displeased with its absence from Awakening and Tomodachi Life. Reporters said they were out of touch with Western markets. So, primarily to please Western markets they add a same-sex marriage option to Fates. Certainly some Japanese gamers will be happy about it, but they aren't the ones who kicked up a storm over the issue.

It being limited to only two partners could suggest several things, most likely that it was added late in development.

 

Yeah, that is true too. Quite a lot of people lashed out at Nintendo for cutting out same-sex. I hope nothing is cut when bringing it to the west.
