It's the difference between thinking of the control stick as a pointer or as the camera. (in third person view it's more like a camera on an invisible boom attached to the character)
If you tilt a camera backwards, it looks up. Tilt it forwards and it looks down.
Inverted y-axis makes more sense to me as it's definately a tilting action rather than a movement, ie altering the angle of the control stick alters the angle of the camera. I can however get used to it without if there isn't an option to change.
