I prefer Metroid Prime over Metroid Prime 3 as an overall game. Prime 1 did it first and really raised the bar for a lot of games. I prefer the controls of Prime 3, but Prime 1's controls were very well done and worked wonderfully. Just because it didn't play like a FPS doesn't mean it's a bad or flawed controls scheme.
One thing I didn't like as much about Prime 3 was that there was less of a feeling of isolation in the game, which is a big part of Metroid for me. It felt a little too wide-open and exposed in that regard. Nothing game-breaking, as I'm not one for knee-jerk reactions, but it did diminish the experience a bit.
