Well, the thing is that you still have to wonder why Nintendo bothered to give 16GB rather than 8GB with the bundle.  Usually they just give 4GB at most.

True, but Nintendo Japanese devs are usually very efficient at compressing space... I'm pretty sure Awakening was ~1gb without DLC, so x3 could be a 3gb game and maybe 4 max with DLC..

I think this move is just to entice people to buy this special edition and to show that they acknowledge that 2-4gb sd card isn't enough space, since in the long run, with more space, it will encourage people to buy more games... so basically, to show that they are getting with the times :P
