Maybe you are right on one thing, the change in characters and therefore change in guilt. In the comics, Ultron has lasted however, this was once. Unless the effects remain, that guilt has already washed over Tony's arrogance. His character his being put through more than the rest, near death, neverous breakdowns etc. With Pym it is something that came to define his character overtime but he never had the arrogance or selfconfidence get over it, Stark will, sadly even at the cost of his friends/team.

true but this isn't the first time Tony has screwed up.  I think this perfectly feeds into the Civil War story in that Cap already wasn't crazy about the war profiteering and then Tony goes and tries to create the ultimate weapon again and nearly destroys the world?  That may be the straw that breaks the camel's back so instead of them going from nothing to killing each other Cap now has sufficient reason to want to pummel Tony's face in and a reason for Tony's stance on govt. control to change "if I can't do it right no one can"
