So I called Nintendo tech support. They told me to delete all internet connections before accessing the system memory again. Unfortunately, that didn't solve the problem (how would that even solve it in the first place?). I have to ship the system to them now but luckily my Wii U is still under warranty.
I asked them if I could just get an external harddrive and download new game file and save data to there but they said I have to first download everything into system memory before moving it into the external harddrive. Is this true?

And check if the game updated to the newest version 1.1.0. 1GB USB sticks are usually pretty old and oftenly only have around 10 MB/s, but Wii U games don't work at that speed. Do you really have nothing else? I have dozens of USB sticks and external HDDs... |
The DK game is version 1.1.0. Everything works besides accessing system memory in data management. And yeah I have nothing else besides 1 GB USB...
