I'd say the Wii was. The different motion controls in games like Zelda changed the series way more than say WW did. You also have Metroid Other M, the drastically different direction of the paper mario series, SSB first story mode, Kirby's Epic Yarn, I know its basically only experimental in its artstyle but I love it.
Edit: I think it was also their first traditional JRPG, ie Xenoblade Chronicles and not one with Mario shoehorned in.
