For starters: IP damage. Nintendo's biggest resources are their IP's. If somebody poorly distributes the content of their IP's it can damage the monetary value of said IP as it would act as a subsitute rather than a complement in some (but not all) cases, pushing down the demand curve on a supply/demand graph. Nintendo's role on youtube is to have all let's plays act as complementary or suplementary goods, not subsitute goods.

Nintendo's not in the business to look "cool" they're in the business to sell video games. They do it well enough that they were more profitable than "cool" companies like Sega and Microsoft. It is only when they give power to other (3rd party) companies (like EA) that they start to become unprofitable (which is evidenced by the Wii U.)

So you're essentially saying all other brands of neglectful of their IP's?

No, they just aren't dependent on a few strong IP's as much, so the potential benefits outweigh any IP damage. Square-Enix is an example of another corporation that can experience IP damage, and Square-Enix does things very similar to Nintendo. Square-Enix does things on a game to game basis, like Nintendo. For a while they were taking down monetized FFXIV videos. They changed their position, but they still continue to do said things for certain games. The only difference is Square-Enix didn't make a  method to their interactions with youtubers like Nintendo.
