I would go for the 32GB version unless you want to go all digital. I've had my WiiU since launch and haven't felt the need to add an HDD. VC console games take up no space whatsoever (Donkey Kong 64 is less than 50 mb for instance) and indie games usually aren't that big either (2gb max, and mostly way under). I only have 3 retail games digitally, and I just delete them when I'm done with them (Sonic/Pac-Man).

The pro controller is great but I only use it when the battery of my gamepad runs low. You might as well upgrade the battery for the gamepad but when you've got a pro controller it's not necessary. So your choice really. Side note: you should use the pro controller for Donkey Kong: Tropical Freeze though. I feel the gamepad is mostly a 'lean back' controller. TF is just too tense to lean back... Though for some reason I did finish Shovel Knight with the gamepad. I guess it just takes some getting used to.

Anyways, I'm sure you won't regret buying a WiiU. I'm thinking of buying a PS4 after they anounce the slim model and a price cut at E3 😊
