These definitely add a lot of questions. 

As for the mysterious doll pilot, remember that face from the very first trailer that looked a lot like Shulk?  Could that guy be the one?  And could he be a descendant?  Given the ending of Xenoblade, it's not outside the realm of reason.  Assuming this universe is the one Shulk created with Alvis, maybe man started in Mira and set out to Earth using Machina tech, now long lost, and Shulk and Fiora's descendants are still around, perhaps watching over humanity in this dangerous new universe?
