Dungeons and their bosses have always been the weak point of this game. It's still absolutely great though, but the Great Bay Temple and especially Woodfall Temple are subpar compared to the rest of the (3D) series. Gyorg is a terrible boss and Moldorm is as well. Haven't yet fought them in the remake, but I doubt they'll be much better. Odolwa (considering it's a first boss) and the Snowhead Temple are passable, Majora's Mask itself is okay. Stone Tower Temple is awesome though, one of the best dungeons in the series.

Wind Waker has a similar problem I feel, it's peak is lower than a Stone Tower Temple, but it's lows are less low as well. Most of it's bosses are so-so, but it does have a great final boss.

Concerning the soundtrack, I always thought it was one of the more memorable ones, with the Song of Healing, Oath to Order, Clocktown theme, Stone Tower theme and the Skullkid theme. It's graphics looked amazing back then and they still look great today. I love the game's premise and layered story, there's much more to it than you describe even. It's a unique game, not only to the series and I think it does it well.
