It does seem to depend on how someone views how these differences change the game. I would say motion controls in Kart was a MASSIVE difference, but I can see how some people wouldn't feel the same. 

Also, I don't feel as if the Prime series changes the overall Metroid formula. Most is still the same, it's just in FPS perspective.


For what its worth, my reason for disagreeing with you on the Prime/2D thing is, because while I feel the two are quite comparable, I'd argue that 3D inherently changes games, as does camera. Its like how top-down Zelda and 3D Zelda are clearly the same but neither should cease to exist because they have somewhat different strengths.
