You can catch more than 6. Any pokemon you lose, you can use a stored pokemon to fill in the loss.

Also, this ruling depends on the person, but you can choose to use pokemon from your box if you have any left IF you lose your entire team in a battle. Some people consider `blacking out` game over : X
