The comparison video between xenoblade from Wii to 3ds looks hardly any different...

Doesn't that still give the Wii an advantage though, considering it's in 480p?

The 3DS's output resolution is 800 * 240 = 192k pixels (even if it only displays 400 * 240 on the screen in 2D mode.) The Wii is 640 * 480 = 307k pixels. So a slight advantage, but we also have to consider the 3DS is running a game that was designed for the Wii. Also we must consider that the 3DS' GPU was designed for 800 * 240 pixels at most. Even if it had the raw power to do more it wouldn't have the bandwidth. That doesn't necessarily make the 3DS' GPU weaker though (see: Original Xbox with its 720p resolutions vs. Wii/GC.)

As for actual visible advantages, image quality will obviously be better on the 3DS version. You'll have less visible aliasing and won't  notice blurry textures as much due to the smaller screen. However, there are some things that might be lost with the resolution transition (won't notice higher-res textures and polygon count will be less.)
