It's kind of premature to draw such a conclusion, considering for 20 years 3D Zelda and 2D Zelda coexisted on entirely separate platforms. It made more sense to conclude that home console Zelda sold better than handheld Zelda, considering A Link to the Past and Link's Awakening released in fairly close proximity and the former outsold the latter handily. The status quo didn't change until 2011, the first time a 3D Zelda was released on a handheld. I think we can all agree that Four Swords Adventures doesn't really count as a home console 2D Zelda game. Especially with all the accessories needed to play the damn thing.
Those Tomodachi Life sales are pretty impressive.
