According to the developers they shouldn't be, here's are few quotes from them on some improvements for Prime 1&2:

There were quite a few articles kicking around when it first released stating it looked worse, but I never really noticed myself.

The textures were mostly improved with the Trilogy. What the kotaku article with the overblown title was referring to was the missing charge beam effects for the arm cannon in Prime 1, and a missing water effect in prime 1.
The charging arm cannon effect was removed in part because they couldn't properly sync the sprite overlay graphic with the free movements and vibrations of the new aiming arm cannon. It was also made more difficult to line up with the new wider aspect ratio. The water effect just might have been removed because they didn't find the white refraction visually appealing, who knows for sure but Retro on that one..
But the Trilogy does improve the lighting, textures and now supports wide screen. So it did do a lot of things better in the end.
