On the contrary, what you are suggesting would give the portable entries an unfair chance. If they can't compete with the home console games individually and need to take out each other in order to progress to the next round, they obviously don't deserve it.

The pairs simply aren't matched well to start out with. Skyward Sword vs Spirit Tracks is like a race between a Nissan GT-R and a Honda scooter. We all know that the winner will end up being a home console title, but still.

And, you know, some of us wouldn't mind seeing which handheld games win over others. This first round will be a blood bath.
