The story is just more coherent in Uncharted 2 in Uncharted 3 you had these setpieces that ND just wanted to include in the game (the Shipyard) even though they had no real point in the story, which made the whole story just a little inconsistent at times. Also Lazarevich was just a better villain than the woman from the 3rd game (I can't even remember her name).
From a gameplay perspective both are pretty equal I feel, but I liked that you could play certain sections pretty stealthily in Uncharted 2 and I believe there were a lot fewer of those sections in the third game which was also unfortunate imo.
Both are still great games though, Uncharted 2 is just a little bit better.
