It's probably because of limited space on shelves, so Nintendo spreads out exclusive amiibo's across different stores. And who knows, they might get some extra money from said stores for the exclusivety deal. Seems like a win-win situation for Nintendo here. 

Well, theres no doubt its great for Nintendo, its just, its annoying for us
