On Wii U, Bayo 2 without a doubt. Honestly, nothing else I played this year came remotely close to how good that was.
3DS is tougher for me to decide, but I'd say it's between ORAS and Smash 3DS. Can't say the 3DS had the best year ever though, nowhere near what last year was for the console.
