Maybe they decided they wanted money?
If anything it could benefit their future handheld by getting people to fall in love with their franchises and quality gaming, obviously the new stuff will only be available on their platform.
With the 3DS doing really well but falling quite short of most handhelds that have come before, I think Nintendo must be planning on responding to the mobile market in some way or another. If doing this secured them tons worth of revenue, maybe they would take more adventures chances with their actual consoles?
