A) They spent the past 3 years on it, wether in preliminary stages or what have you. Obviously they're going to make it work on the original 3DS.
B) Can you imagine the hell Nintendo would get for releasing one of their most anticipated 3DS games for the New 3DS exclusively? I'm willing to bet that most of the current 45 million 3DS install base isn't going to upgrade to New 3DS immediately, doing this would just infuriate everyone.
C) They want this to sell. This is a guaranteed profit on the current 3DS, not so on New 3DS.
D) The arguement that Majora's Mask needed more RAM is a moot point because the 3DS is far more powerful, thus far more than capable enough to support any N64 remake.
The New 3DS will get exclusive games worth writing home about some time down the road. Doing so now would alienate and infuriate a very large fanbase.
