Because it simply prevents them from doing anything else (it takes control over their brains, they can't think while they're being affected by it). Before Ratchet decides to let them go I'm sure there are other reasons as to why they can't use their psychic powers, such as, oh I don't know, being dead.
Yadda yadda. There's actually quite a lot of things we can't begin to grasp, however I'm sure Ness won't be able to block any attacks while time is frozen.
