I think Dragon Quest and Final Fantasy are pretty different examples, with different audiences that really only overlap in Japan (for the most part). Final Fantasy sells well overseas, which is going to prefer a cinematic type experience on a console. I also think it's easier to pull off toon/anime aesthetic on a handheld. I don't know the specifics of how DQX runs on the 3DS, but I'm guessing there were some sacrifices made to the overall presentation. This would be a lot more noticable with photo-realistic type graphics.

That being said, I feel like it's a better idea to keep the two franchises on the seperate platforms, to better foster a loyal fanbase while still keeping all sides happy (and maximizing sales for both). Same with Atlus, and SMT and Persona. Though I suppose that's a bit off-topic.
