Metroid is a known franchise (and Retro had plenty of in-house help to keep to the tradition). Not exactly apples-to-apples.

Nintendo was giving one of their well known franchises to a western dev that never made a game. Though Nitnendos involment di d play a big role in the development process, what Retro was doing was not something easy. Trying to transistion a game from 2D to 3D while still trying to keep most of the major elements can end horribly. Especially if you are going from 2D side scroller to FPS.
