Personally, I wish that these fan-developers would turn their efforts towards creating their own games rather than depending on the Pokemon design. The ideas that a lot of them have are pretty cool, but don't require the Pokemon IP to work.
And if they did do exactly that - make their own games using Pokemon as just inspiration rather than reusing the Pokemon mythology, the engine, etc - I'd love to see the resulting games put up on the eShop. Heck, they could even do a creepypasta game and put it up there (I wouldn't get it, but I'm sure plenty of other people would).
But no, I wouldn't want to see Pokemon fanhacks put up on the eShop.
