Well, the problem actually goes way back. Sexism has always existed (more or less) in gaming. I can understand why Samus had a bathing suit in the NES version; to make it quite apparent that she in fact was a girl. But that kind of thing isn't needed now, and hasn't been for quite a while. Well, Samus isn't the real problem here. She's actually probably THE best female gaming character there ever was, which is why I think it's so stupid that she's "forced" to wear nothing but a bikini.
